Heh... I had a similar problem with X2 last year. Just as if X2 had trouble translating the keyboards commands to the game.

I had to reformat my PC at the time anyway, and thus of course reinstall X2, and I never encountered the problem again.

Perhaps a reinstall of X3 might solve your problem?
