Been playing X3 about a week. I put up my HQ, now all my UTs are docking at it and going to sleep. This despite saying they are off to sell wares and such. Not really sure what they are up to. Am I missing something obvious?

I agree with the others, the general back story states that there was no earth gate. Given that the gates were built by races Eons older than us we can assume they had Jumpdrives long long long ago so a gate would not be necessary to go to earth. Try having the fight somewhere with a lot of cover, so in a building, ruins, dense forest, junk yard etc. that way the bad guys numbers are less important.
