If I select a ship, go to the right-side information panel, crew tab and comm the captain. Normally I do this to see if I can give them a seminar to improve skills. Whenever I finish the comm, I have lost the ship selection and have a different captain in the information panel. It is a bit frustrat...

IIRC this is purely visual: take off in your ship & <pilot> should still have their appropriate personal items (licenses etc). It's annoying, but not game-breaking

There was a (reported fixed here) problem with a sound file not being correctly copied/installed from (AP or TC, I forget which), but a) IIRC it was for Linux only & b) I can't see how it would impact weps fire in such a way. I'm puzzled..

IMO the removal of the 'plex SM should have allowed you access to the individual (problem) station(s), hence allowing you to un-homebase that/those ship(s), but I haven't progressed so far as to be 'plex building yet.. so ultimately idk :( Were those individual stations still tagged as station...

I tried that, the beacon does move if you bump it slowly, [...] And also the beacon can be repaired with the suit laser. But still it would take ages to bump into a gate, so I'm just curious if it actually reaches it, would it go through? Nice idea, but I expect not.. for the same reason you can't ...
