Do you find that when this happens toggling Auto-Pilot will then allow Stop Engine to exit travel mode? For me, it's like the Pilot's last command is still being run as Auto-pilot, so pressing the button turns it off, giving control back to the player.

I just have my stations equipped with one module, and doing it myself works better than AI pilot, who is sitting in a spot telling that it has failed to find a spot to deliver, duh! I'm at over 200hrs in the current v7.0 beta alone. As someone who generally plays with mods, this is quite the endorsement. I do tend to start again when there's a major update or DLC. I also like to start again to try doing things a different way.
