If its not in your squad the ship wont follow you around.

Actually even this appears to be bugged, if you add a ship to your squad then tell it to leave the squad, it'll still follow you around, you just can't do anything with it.

At this point you've got 2 options. Reload your game to before you placed the orders, or open your save game file in a text exditor (notepad) and search for 'shopping'. Cap ships can jump without fuel, it just takes them exponentially longer to do so. I guess they're sitting there charging the jumpdrives off of the batteries or something instead of ramming liquid electricity into the capcitors or some such.
