Any non-m5 ship can jump, excluding the discoverer which is actually in some respects considered an m4 as it can hold a jumpdrive.

You could try using the X3-X3 save converter, not entirely sure how reliable it is but it may be worth a try, other than that there's no way to remove a mod AFAIK and keep saves.

That's allowed weapons for ships, yes, and you could easily add weapon allowances for the ships there but apart from that there isn't a set definition anywhere of "this is a kha'ak weapon", "this is a terran weapon" etc they are just simple weapon entries which are then referred to by each ship.
