I'm not 100% in the know on how these work but I will try to answer.
The .sig files replace what we had in X3 where some signed files had a <signature> tag. This is to check whether a game files has been modified. I don't think there is any reason to mess with them.

I found that certificate and key with password from exe dont signature correct. In a future will be bonus pack?

The private and the first public key (8192 RSA bits) from exe are used to sign save files. The second public key is used to verify file signatures from archives (with SHA512 digest).
So we can independently edit (cheat) and sign saves, but only developers have a private key for signing game resources.
