I accidentally hit a nearby station and it launched fighters, and stations in every sector has gone red. What do I do?

Go to the command console in your current ship check the settings and make sure it shows the race as friendly, and the "show as enemy if enemy to me" is yes. This will ensure that only actively hostile ships and stations will show as red.
