Why are all these friendly ships showing as hostile?

It's most likely just your ship's friend/foe settings.

Go to the command console in your current ship and scroll down to the "Adjust Friend-Foe" section. Make sure the race is shown as 'Friend', and "Show as enemy if enemy to me" is 'Yes' - this will ensure that only actively hostile ships and stations will show as red.

You can also change these settings globally in the Advanced->Global Commands section of the Pilot sidebar menu.
